MSD 6A hookup problem

Hey All,
Gonna be hooking up the MSD 6A ignition system with one of Gary's distributors. Using the schematic from this site it is unclear about the ignition source. The roadster has two positions for the ignition source, start and run, and when one has power the other is off and vice verse because of the ballast resistor. What is everyone doing when removing the ballast resistor to those two source wires? Am I supposed to hook them together? If so has anyone experienced problems with the voltage regulator for the alternator? Or am I having multiple unrelated problems? I'm really trying to work through these electrical issues and get to Solvang this year. Any help is greatly appreciated.
