2nd gear goes clunk clunk clunk

I know I have been a little aloof lately guys, but hear is the story. I finished the latest trip through the stroker. I t now has a ported head, big cam, rebuilt SU's, Gary boone dizzy, ceramic header, and a rebuilt 5 speed tranny. I got it back together with the help of Mike Sachs (MAS Imports) the week before we moved to Texas. I might have put 150 miles on it before I put it on the trailer. Once we got to Texas I put anouter 2 tanks of gas through it no problems. This morning was the first time I was brave enough to bring it to work. Half way through my morning commute I pull away from a light and shift into second. Thats when the clunking starts. I shift to third and it goes away. I drove teh rest of the way to work avoiding 2nd gear. I take it for a test drive around the parking lot and its still making the noise. It will go into second no problem and puts power down fine, it just sounds like its ratcheting. ANy ideas? I'm going to try and drive home tonight avoiding second. The problem is I don't even know how to diagnose it without pulling the motor.
